One of BostonGene’s key focus areas is the development of a next-generation biomedical foundation model. This initiative aims to learn a unified patient representation across multiple data modalities: tissue and peripheral blood samples, genomics, transcriptomics, immune profiling, image-derived features, and clinical context.

The goal is to create “digital patient representations” that can be used for biomarker discovery, patient selection and stratification in clinical trials, therapy response prediction, disease monitoring, and translational research for biopharma partners. The program emphasizes scalable data harmonization, rigorous validation and benchmarking, and engineering implementation ready for real-world pharmaceutical projects.

Position Summary

Our Yerevan team is looking for bioinformatics and data analysis specialists with a strong biological background to work with sequencing data, including RNA-seq, NGS, and WES, and to contribute to advanced AI and multi-omics solutions in oncology.

Responsibilities

• Independently analyze next-generation sequencing (NGS) data (whole exome/genome sequencing, RNA-seq, etc.) within personalized medicine projects.
• Develop and optimize bioinformatics pipelines for NGS data processing (using Snakemake or similar workflow systems) and automate ETL processes from raw data to biologically meaningful results.
• Interpret analysis results: identify somatic mutations, differentially expressed genes, copy number variations, and other molecular features of tumor samples; collaborate with biologists and clinical experts to evaluate biological findings.
• Review and synthesize scientific literature in oncology and molecular biology to implement new methods and keep analytical approaches up to date.
• Contribute to scientific reports, presentations, and (where possible) publications based on project results.

Requirements

• MSc degree in bioinformatics, biology, computational biology, or a related field.
• 2–3+ years of experience in bioinformatics or data analysis, with proven ability to independently lead analysis projects.
• Strong Python programming skills and experience with scientific computing libraries (NumPy, Pandas, SciPy, etc.).
• Experience developing or using biological data workflows (Snakemake, Nextflow, etc.) and understanding of task orchestration and reproducible research.
• Confident Linux user; experience with Bash scripting and Git version control.
• Strong understanding of molecular biology and genetics; working knowledge of immunology and oncology sufficient to discuss biological hypotheses.
• English level B2 or higher, with ability to read scientific literature and communicate in an international team.

Nice to Have

• Hands-on experience with various sequencing data types (e.g., single-cell RNA-seq, gene panels, TCR/BCR sequencing, metagenomics).
• Experience working with histology data or biomedical imaging.
• Knowledge of statistical methods and biostatistics; experience with R (Bioconductor packages) or SQL.
• Experience with cloud platforms or HPC clusters (AWS, GCP, Azure; Sun Grid Engine or Slurm).
• Data visualization and reporting skills (Matplotlib, Seaborn, Plotly, R ggplot2, or BI tools).
• Experience collaborating with cross-functional teams (biologists, clinicians, software engineers).

Bonus Points

• Experience applying machine learning and deep learning to biomedical data (e.g., sample classification, clustering, clinical outcome prediction).
• Experience with containerization and deployment (Docker, Kubernetes), DevOps, and Linux administration.
• Scientific publications in bioinformatics/genomics or related fields; participation in conferences, hackathons, or professional communities.
• Degree from a top university or a PhD in a relevant field.
• Leadership skills, mentoring junior specialists, or coordinating small projects.
