Position Summary
BostonGene is seeking a Clinical Bioinformatician to join our team. The Clinical Bioinformatician will be responsible for conducting quality control of samples received from the laboratory, performing analysis of tumor biology for further calculations, and providing support in compiling reports for molecular analysts. The successful candidate will play a crucial role in ensuring accurate and reliable results in clinical bioinformatics.
Job responsibilities
- Independently analyze next-generation sequencing data (whole-exome and whole-genome sequencing, RNA-seq, cfDNA processing) for comprehensive genomic profiling in clinical oncology.
- Support clinical reports assembly.
- Perform analysis of tumor biology using bioinformatics tools and algorithms to extract meaningful insights and facilitate further calculations.
- Perform quality control and analysis of different types of genomic events (somatic and germline variants, CNA, fusions, rearrangements), gene expressions and complex biomarkers.
- Work in Laboratory Information Management System, as well as work management and issue-tracking software.
- Launch pipelines for NGS data processing, implementing workflow languages.
- Collaborate with laboratory personnel to understand sample characteristics and provide necessary input for accurate analysis.
- Collaborate with molecular analysts to understand their reporting requirements and provide necessary support in compiling comprehensive and accurate reports.
- Ensure compliance with regulatory guidelines and maintain high data integrity and confidentiality standards.
Required qualifications
- Bachelor's or Master's degree in Biology, Biochemistry, Microbiology, Molecular Biology, Genetics, Bioinformatics, Biotechnology or other biological sciences.
- Proficiency in bioinformatics tools, software packages, and programming languages commonly used in the field, such as Python (including Pandas, Matplotlib, NumPy, Seaborn, Plotly, standard modules like io, re, os, requests) and R.
- Hands-on experience with standard NGS tools: BWA or BWA-MEM, STAR, GATK, Strelka, Ensembl VEP/ANNOVAR, DESeq2 or edgeR.
- Strong knowledge of common NGS and bioinformatics file formats: FASTQ, BAM, SAM, CRAM, VCF, BED, GTF/GFF, MAF, TSV/CSV, and QC reports (FastQC, MultiQC).
- Knowledge of databases used in clinical genomics (ClinVar, COSMIC, gnomAD, OncoKB).
- Experience in data analysis in Python, including data cleaning, manipulation, and visualization.
- Familiarity with genomic data visualization instruments - IGV, UCSC Genome browser.
- Experience with cloud data storage and computing systems will be a plus.
- Experience with machine learning will be a plus (Scikit-learn, TensorFlow, PyTorch).
- Experience with Linux environments, Bash scripting skills, and experience using Git for code version control.
- Strong understanding of molecular biology concepts and familiarity with genomic and transcriptomic data analysis techniques.
- Excellent analytical and problem-solving skills with the ability to interpret complex biological data and draw meaningful conclusions.
- Solid knowledge of data visualization techniques.
- Proficient in statistical methods, including differential expression analysis, multiple-testing control, association and survival modelling, and high-dimensional data exploration via clustering and dimensionality reduction.
- Strong attention to detail and the ability to work accurately in a fast-paced laboratory environment.
- Practical communication skills with the ability to collaborate with cross-functional teams and present findings to both technical and non-technical stakeholders.
